Deck Stain Stripping Questions and Answers

We decided to strip our deck after putting it off for two years. We stripped off majority of the old acrylic (still need to sand some spots/brighten and plan on using TWP 1500.
Question is, we found some rotten and cracked boards and have replaced them but notice some are still a bit damp. Can we still do a once over with stain and just clean and coat in the spring?
We wont be able to stain for a week or so due to on and off rain and our deck get plenty of sun on clear days.
